The approach is based on the publication "Peptide binding at class I major histocompatibility complex scored with linear functions and support vector machines" in Genome Inform Ser Workshop Genome Inform.,(2004) Vol. 15, 1, p.198-212. We split the calibration dataset into a training and testing set to optimize the parameters. The method can use feature vectors OR only sequence information. We were using only the sequence information without the descriptors provided. We used 14 largest eigenvalues obtained from PCA and used a linear fade out for the following 50 eigenvalues. A weighting factor of w+ = 0.65 was used.
